En el año 1993, el entonces Obispo de Ancud Monseñor Juan Luis Ysern de Arce, erige la Fundación Cultural Amigos de las Iglesias de Chiloé. Durante el año 2002, la Fundación pasa a ocupar una edificación centenaria que data del año 1875, que ha sido protagonista por diferentes circunstancias de la historia de Ancud. En ella, numerosas generaciones recibieron su educación al amparo de las religiosas pertenecientes a la Congregación de las Hijas de la Inmaculada Concepción de la Bienaventurada Virgen María. En otra época de su historia, este lugar sirvió como espacio de acopio y distribución de la ayuda que llegaba a Ancud por intermedio de Caritas Chile.
Durante el año 2009 en esta antigua casona que cuenta con una diversidad de instalaciones, se inaugura el Museo de las Iglesias de Chiloé, muestra Museográfica de carácter Patrimonial, que tiene adosada una tienda de productos con identidad local y salas-museos de capacitación, entre otras. Todo con la finalidad de ofrecer a la comunidad local y a los turistas una introducción amena y atractiva de la cultura e identidad chilota, a partir de colecciones de fotografías, dibujos, antiguas piezas rescatadas desde las iglesias restauradas, muestras de ensambles en madera y maquetas de las Iglesias que hoy forman parte de la Escuela Chilota de Arquitectura Religiosa en madera. Énfasis especial se da a los 16 templos que forman parte del Patrimonio de la Humanidad, reconocidos por la Unesco en el año 2000.
